Stefano Pioli’s side had enjoyed three straight league wins but at Stadio Artemio Franchi, it was an underwhelming display.
The first half was dominant for Viola, but the home team struggled to find the way to Mike Maignan’s net.
Giacomo Bonaventura was a constant threat against his former side with his free-kick pushed away by the French keeper and Fikayo Tomori clearing the midfielder’s close-range finish off the line.
Meanwhile, Milan offered little in response yet with Olivier Giroud’s inventive left-footed volley was the most significant by the visitors.
The breakthrough came after the break before the interval, thanks to a cool spot kick taken by Nico Gonzalez after Tomori dragged down Jonathan Ikone inside the area.
Rossoneri thought they would have the chance to level the game from the spot after the referee judged Brazilian forward Arthur Cabral to have handled the ball in the box, but upon review by VAR the decision was overturned.
Substitute Luka Jovic then doubled the lead with an inch-perfect header to put the game beyond Milan. The Serbian striker found Dodo cross and headed home at the 87th minute.
Zlatan Ibrahimovic made a late cameo for Milan after returning from a long injury absence against Atalanta last week, but the 41-year-old failed to register a shot on target.
